You can either try to convert your 1.0.6 to 2.0.0 and then update to 2.0.1 or you can uninstall 1.0.6 and install 2.0.1. The downside of using the converter is that it might cause issues; especially if you have any additional blocks installed.
The downside of uninstalling 1.0.6 and installing 2.0.1 is of course that you loose your settings. This way is usually better since it causes less issues though.
